When performing hyper reaction monitoring (HRM), directDIA and targeted approaches, the Biognosys Factory Settings (BGS Factory Settings or default) are suitable for most of the experimental setups. However, in some cases, the settings need to be optimized for a particular experiment or project. If you are not sure whether you need to adjust the settings, a good approach is to run an exploratory analysis under the default schema and look into your results. If after doing this you find you could get better results by fine-tuning some settings, go ahead and run your analysis with your custom schema. There are actually several aspects of the analysis (Identification, Quantification, Protein Inference and Post Analysis) you can recalculate on an already processed data-set without having to start from scratch.
